Puzzles in Spider-Man 2 can be quite the brain-teasers. And while there is no option to skip them altogether, you can surely simplify them a little, allowing you to focus your attention elsewhere. In order to do that, you will need to open the Accessibility options from the Settings and turn on the Simplify Puzzles option. Aside from this, you will also be able to play around with Parry Timing, Chase Assist, Auto Aim, etc.

The best thing about doing this is you will not miss out on anything except a little FOMO, perhaps. Even if you simplify every puzzle in the game, you will still get all the Achievements / Trophies needed to Platinum.

In the end, using this Accessibility Option is completely optional. You can always create a Manual Save before a puzzle, attempt to solve it, and reload the save if you are unable to do so.
